It took me awhile to figure out the controls, you need to merge a gem and a rune on the *stone* platform to make the combination shown at the bottom of the list at the top right. This combines them, and then you move it to the center platform and right click to submit the completed gem. As you complete orders, you get more platform types. Adding some more labels on the screen or doing a tutorial would make this easier to figure out.
